I by one haven't used any of the paint markers in the engine bay, but I would think it would work.
You could be the first to try and report back, lol.

I'm not going to lie, my 2004 SY engine bay looked much better than even a brand new car. I always washed it and detailed it every time I washed the car. My 2003 OW on the other hand, the engine bay is pretty duty. It was mainly that way when I got it from the pervious owner and I haven't gotten out there to clean it up.
