Emissions and a tuner

Here's my dilemma. IL emissions plugs into your OBDII port and I believe searches for any codes that have been thrown. Do you think their software will be able to know if the back O2s are turned off when they plug into the system? The reason I ask is that I had my tuner turn off the back two after I had my longtubes installed and I didn't know if I need to have him turn them back on. What are your thoughts?
